Does GNS3 support these?

I got a switch connected to a router via a trunk link as part of a larger topology.

Trying to ping HostB from HostA.

Host A is 192.168.1.1 255.255.255.0 in VLAN 5
Host B is 192.168.2.1 255.255.255.0 in VLAN 6

Router#conf t
interface ethernet 1/2.5
encapsulation dot1q <hit enter>

% Incomplete Command

Router#conf t
interface ethernet 1/2.5
encapsulation dot1q ?

<1-4094> IEEE 802.1Q VLAN ID required

My subinterfaces on the Router keep saying they are administratively down too, even after I "no shut" them just in case, they're still down.

Have you tried entering the vlan id as shown in the help?

Code:
encapsulation dot1q 5

Enter the "no shutdown" command under fa0/0

As for your subinterfaces You did have it half right

fa1/2.5 <==this will be the subinterface for vlan 5

encap dot1q 5

ip add <ip add and subnet mask here>

Make sure you go to your switch and define the vlans for the switchports

as an example

Switch# config t (enter)
Switch (config)# interface fa0/0 (enter)
Switch (config-if)#switchport mode access (enter)
Switch (config-if)# switchport access vlan 5 (enter)
Switch (config-if)# exit (enter)
Switch (config)# vlan 5 (enter)
Switch (config-vlan) name Sales (enter)

You should be good to go here. Make sure the hosts are in the subnet that you defined in the router subinterface
