What this message is telling you is that you have two entries for the PPA (You'll need to check both /etc/apt/sources.list and /etc/apt/sources.d/*) and remove one of them.

I don't think this is a problem with having both amd64 and i386, but rather the problem above this.

Once GNS3 is installed it can be launched from the 'Programs' menu (either search 'GNS3' or it should be located in the 'Education' category
