I'm trying to run GNS3 1.0 Beta 4.
My physical machine is windows x64. So physical windows and VM Linux which one will be a better solution?

Everyone has their preferences.

I prefer Linux Mint 17: See topic11650.html for an install script for Linux Mint 17 (32 bit) and Ubuntu 14.04 (32 bit).

Indeed... to expand on this I would say any Debian based linux (Debian, Ubuntu, Linux Mint) as these have the most up-to-date gns3 packages available for them... and will be getting the new GNS3 v1 in due course!
