When starting a new project, or "Saving project as", a dialogue appears with the Save nvrams and virtual hard drives option.

Few people really know when it is necessary to choose this option. I suggest that some additional information be presented, something like:
Code:
[ ] Save nvrams and virtual hard drives (Required to save VLAN configuration)

There may be other bits worth adding after VLAN configuration, but I'm not sure what else requires this other than PIX (does ASA need this too?)

Good idea :) or a little help or "what's that?" button explaining everything. Generally more "inline" help is necessary and part of our plans.

Yes, ASA needs that too.
