If in GNS3 | Preferences, Qemu settings, [General Settings] tab
[x] Show QemuWrapper Advanced Options
IP/host binding []

Then do:

File | New Project
Project Name: TestWorkingDir

[x] Save IOS startup configurations
[x] Save nvrams and virtual hard drives

Add two devices
Link them
Save your config
Check your config in the console
=> show run
autostart = False
version = 0.8.4-RC4
[qemu]  <===== Note
    workingdir = None <===== HERE'S A PROBLEM *************************************************************
    udp = 40000
        image = /home/user/GNS3/Images/Junos/olive-9.6R1.13.img
        ram = 512
        netcard = e1000
    [[JUNOS JUNOS1]]
        e0 = JUNOS2 e0
        x = -104.0
        y = 8.57252759403e-15
        z = 1.0
    [[JUNOS JUNOS2]]
        e0 = JUNOS1 e0
        x = 36.0
        y = -1.71450551881e-14
        z = 1.0
    configs = configs

workingdir = None

Which means that the FLASH files DON'T get saved with your project anymore :(

I'm saying that hopefully this is a problem that you won't have to fix, because once the configs and Qemu FLASH drives are automatically saved :) [see topic6511-21.html] then I'm hoping that will fix this problem.

But it may be a bit more subtle than that because it clearly relates to the binding to

Now I notice that in RC4, when your specify an external hypervisor of for dynamips it still appears in your config as
    workingdir = /home/user/GNS3/Projects/TestWorkingDir/working
    udp = 10001

so I'm guessing that something similar needs to be done for qemu

Edit - There's more
On OS X, the routers (Junos at least) won't start while the binding is set to Works OK on Linux. Not tested Windows.

GNS3 WorkBench-a VMware image of Ubuntu with GNS3 and VPCS installed and a collection of exercises/labs

Should be ok now. Needs some more testing I think.
