Question:
How can I sudo GNS3 and still be a able to run Virtualbox VMs?

ANSWER: Run Virtualbox as root too! Simple huh? Also if you're like me and running all of this in Gnome you can easily edit your short cuts... So for Virtualbox I would change the command from "VirtualBox %U" to "gksu VirtualBox %U".  Likewise I can edit my GNS3 shortcut to include the same thing.  Gksu is like sudo only for gnome instead of a terminal.



Backstory:
If I run GNS3 as a standard user I am unable to use the cloud "Generic Ethernet NIO", "Linux Ethernet NIO" I get the normal error about not being able to create the NIO. When running GNS3 as a standard user I am able to test VBoxWrapper and add my VirtualBox VMs.
If I run GNS3 as root I am able to create and utilize a NIO. However, when running GNS3 as root VBoxWrapper tests good but I am unable to add any VirtualBox VMs. They do not show up in the list which tells me they aren't communicating.

Running:
Ubuntu 11.04
GNS3 0.8.1
VirtualBox 4.1.2 r73507

I wish I knew more about how this works so I could troubleshoot some more. Any help would be greatly appreciated.

Yes, this is easiest !
If you want more complex, hacky way, then you can simply run vboxwrapper manually as another user, and in GNS3 GUI register vboxwrapper as "external wrapper".
It will communicate with it like it is a remote host. (drop-down menu will not be available, but it will work -- you need to manually type in VM name)

GNS3 is distributed -- you can add as many external (vbox-)wrappers as you wish... either local or remote, and utilize the power of your network. It doesn't matter if this external wrappers run locally as different user, or remotely, on another physical host. Will work.
Mixing Windows and Linux hosts also allowed.

If you register external vboxwrappers, you should disable GNS3-VBoxManager.
